Metal Gear has been good for that for me. The final act/epilogue of MGS4 (Naked Sin/Naked Son) used to be the definitive example, but then I got through both endings on Peace Walker. The first one, where Big Boss, for the first time, tells Kaz to call him 'Big Boss' from now on, finally embracing the codename gave me chills, but nowhere near as much as the second ending (the speech to the troops that ends with BB saying 'This...is Outer Heaven.')

Resident Evil 2.

After beating the game you unlock the alternate playthrough. I literally shit my pants the first time that big motherfucker broke through a wall on me, and I shit again moments later when he did it again when I though he was dead. Anyone know the part I'm talking about?
