What I want to know is, what were the probabilities of winning with Duncan on the floor and not during that critical play?

I wonder if they can quantify how much that shot improved or diminished the chances of the Spurs winning the following year.

Almost inevitable. And don't forget that Pop took Duncan out on the previous defensive possession too. Seriously, I was screaming at my television set each time he did that!

Easy enough to calculate. Just substitute 2013 Ginobili and 2015 Parker and do the math.
