Hakeem and Duncan or Kareem and Duncan. Both can play inside-out and nobody's scoring down low.

Duncan and Dirk, or Duncan + KG

Duncan and Dirk would give your PG more than a million options in offense, as they're probably the best bigs to play pick-and-roll and pick-and-pop with respectively, but Duncan would have to take more responsibility in defense which would inevitably limit his offensive efficiency imho.

Duncan and KG would be a great combo too. Although they wouldn't be as efficient offensively as Dirk + Duncan, their D would pretty much make up for that, and even more. The prime KG was such a beast in rebounding and shotblocking, and his superb athleticism would be a perfect complement to the Big Fundamental imho
