Do you know what a covenant is? They made a commitment that any of them who did not do as they claimed (seek the Lord) should be put to death. They were swearing their lives that they would not stray again, as they had before. Their covenant had nothing to do with a command from God. Even a liberal exegesis of this passage, taking the rest of the story into account, couldn't misconstrue it as being a command to kill non believers.
