They are just another word. The parentheses modify the phrase just as they would in any sentence. If it helps, just ignore them and concentrate on the letters.
For example...in the Part 2 test we did here a while back, we had...
6 S W M (S F) = 6 Star Wars Movies (So Far)
1. 5 S of G
2. 4 S of the Y = 4 Seasons of the Year
3. 3 P C
4. 2 H of a C = 2 Hands of a Clock
5. 4 (b) P of a C
