For the best music overall in a game, Castlevania II: Simon's Quest takes the cake:

That's pretty badass. That is a freaking sweet game.
ninja gaidens brought back some memories.
and castlevania definately has great music in every game. my fav has to be this though...

Final Fantasy VII- One-Winged Angel (Sepher Sephiroth Battle Music)
Chrono Trigger- Magus's Theme
Mega Man 3- Blues/Protoman's Theme (No knocking the whistle.)

shagia your 7,9, and ct songs are basically my favorite from each respective game.

Most of this games Soundtrack and it's successor kicks ass.
That game is hard. I mean the way you try to kill people at first is a little tricky. Didn't know his cane was a pogo stick.

I'm always amazed esp. at the Castlevania series, at how the developers were able to get such great, atmospheric music out of the NES.
As for more modern fare that hasn't been mentioned, Singletrac's early Playstation games had some good stuff.
The main theme from Twisted Metal:
Twisted Metal 2's was even better all the way around, but the heavy metal rendition of Frere Jacque is the one that always stuck with me:
