First off, the rules changed BECAUSE Jordan retired as the league was desperate to find the next Jordan, they tweaked the rules to make life easier for the perimeter players, particularly penetrating guards and small forwards.
Second, the rule changes didn't really come into play until around 2002, so 1999 and 2000 were still played under the same rules Jordan played in during the two three peats.
Third, Jordan always struggled against shot blocking bigs. People gave Payton a lot of credit in the 96 series in stopping Jordan, but Kemp had a huge hand in that too. Kemp didn't have to guard Rodman, and was roaming to block Jordan, Jordan struggled.
Jordan shot 44.2% vs. Robinson for his career and around 47% vs. Hakeem.
Vernon Maxwell was a crazy dude and would have caused issues for Jordan in 94. Drexler would have made him work in 95. I am convinced Jordan would have lost to Hakeem at least once during those two years (95), and likely lost both times.
In 99, the twin towers will shut down any penetration, the issue would be Pippen though, that guy always comes through against the Spurs, and it really depends on how well Elie and Jaren Jackson can guard Jordan. Elliott can face up Pippen to an extent. But on the other hand, Duncan and/or Robinson would have destroyed the Bulls front court.
True, but he took 3 seasons off before he played in D.C.. He would have won 1 or 2 more in Chicago had they kept the same core in the team.

You're disregarding the fatigue from 3 straight runs and that teams didn't "coast" and rest players in the 90s like the Spurs and Heat do today..
Also, owning a team for years in the regular season generally translates to the playoffs, the examples you listed aren't the norm..there are far more examples of regular season matchup dominance translating to the playoffs than the opposite..
