How come we are behind Denver in the standing even though we have a better winning % than them?

looks about right.. top 4 of the conference includes the 3 division leaders and 1 more team with the highest percentage.

Denver is higher because they are a division leader... and can place no lower than 4th.

The Spurs aren't really 2nd in the division if you think about things in terms of losses, instead of focusing on winning percentages. You don't get losses back, so I don't worry about winning percentages or games ahead or behind. It's all about losses and the Spurs are tied with the Mavs, Suns, and Lakers for the fewest in the conference.
