SMB3/SMW for SNES are my two favorite Mario games. I honestly couldn't pick one, both are so awesome.
3-8 (one with the big fish)
5-6 (one with the turtles)
3rd fortress in world 6
7-4 (water level)
7-8 (one with all the plants you have to dodge)
2nd fortress of world 7 (almost impossible)
8-1
8-2 (hardest jump in the game)
fast moving battleship level in world 8
other (include your choice, imho)
those ing ing bats.

The battleship/tank stages weren't that tough imo, but there was some stage after those in world 8 (i think it was the Fort) that used to always kick my ass, thus sending me back. That's probably why those battleship stages didn't seem so bad...I got lots of damn practice at them.
Mario World 2 is also pretty damn great(especially the boss battles). Probably the the most impressive looking SNES le outside of DKC, Super Metroid, Mario RPG, and Chrono Trigger.
Yoshi's Island was a fun game.

I hit the corners like only the Omnipotent can.
Easily harder than any level in SMB3.

Tanooki suit FTW. Being able to turn to stone and fly was pretty boss.
